I have since opened up the air-box, deleted the PAIR valves, and added a full Akrapovic exhaust system. I don't know if your 2017 MT03 uses the original sensor (transmission output shaft) or the ABS system to operate the speedometer. I had my ECU flashed for the STOCK R3 exhaust, and it ran much better (I bought my R3 new). You send us your ECU and we reflash it to your custom specifications. The original bike that you are talking about is a 2017 model.
